If you only have regular cloth armor, or leather armor, at say, level*Depth* 4, and they won't absorb enough to protect you from Goo, can you use them on that?
You could, but you'd regret that decision later on, because as you yourself stated: ↓

Especially with a limited number of Upgrade scrolls.
Before you start a game, envision/pre-plan the amount of upgrades you wish to have on the items you wish to keep as your end-game equipment. This should solve your Upgrade prioritization issues.

First things first:
1.) You shouldn't be that reliant on armor alone, so early in the game.
2.) As the first person that replied to this thread has already stated, what you need to rely more on are (finding) the seeds, as priority #1 - most especially the Seed of Earthroot (while standing on a water tile), as your actual "armor" for the boss fight.
As for offensive purposes, you'll need to plant either/both a Seed of Sorrowmoss and/or Seed of Firebloom for Goo to step on, before your fight officially begins.

3.) If you have neither the necessary seeds, nor the good armor (nor plenty of Potions of Healing, if you have neither of the first two) by the time you reach Goo, then you're simply better off starting a new run (either by intentionally dying, to provide your successor a chance to gain an equipped item via Hero's Remains, or by just erasing the current game session).
You could also try your luck & do what SS99 advised, and pour your Upgrade scrolls into your best weapon (provided you found a Tier-4/Tier-5 weapon/Wand of Firebolt that early, and have sufficient amount of Healing potions to sustain you through the fight).

You probably should've done that in reverse order, so you could've landed more attacks & survived.
